Issue is reolved by VMware support team yesterday. Resolution was that SSO should be install in to the same diretory as VCenter is. It seems like some bug to them.
Thanks All for the help

The OS is windows 2008 sp2 correct? Also any particular reason why you are choosing to install it on F:\Program Files(x86) instead of the default c:\Program Files?
Can you try changing the install location to F:\program files ?

Girish

Just replying for documentation sake...
I had the same issue during upgrade from vCenter 5.0 to 5.1. This was also on a vCenter server on Windows 2008 SP2 x64. There was java installed on it, which i removed after the installation error and I read kb 2046318. However the error persisted en i called VMware support.
The problem was that a regkey ( HKEY_LOCAL_MACHINE\SOFTWARE\VMware, Inc.\VMware Infrastructure\JRE\VIM_JRE ) pointed to the java location for vCenter had spaces and parentheses "()" in them "D:\Program Files (x86)\VMware\Infrastructure\jre\". After changing this to "D:\Progra~1\VMware\Infrastructure\jre\" (which points to D:\Program Files\VMware\Infrastructure\jre\) and running the setup of SSO the installation went as it should.
The location of the regkey after installation was set to "D:\Program Files\VMware\Infrastructure\jre\" and at that location a new java directory was created. We tried to start vCenter services and started without a issue.
Now scheduling for new upgrade window for the other components and to migrate to vCenter 5.1.
