Windows OS hanging on automated reboot

We are experiencing a problem where some of our VM's are not completing the reboot process during WSUS/SCCM updates. Virtual Center reports the VM as "not running" but when we open the console via VC, the server is in the middle of the shutdown proces and will complete as soon as we open it. We're running ESX v3.5 build 130756 and the VM's are Windows 2003 x64 R2. Updates get done at 1:00am and server will remain in the reboot process until someone opens the console via VC. Most of our VM's were created using a template however, not all the VM's from this template have this problem which is making it very hard for us to troubleshoot. Has anyone come across this problem before?

I have seen this happen occasionally with our windows guests ( we have around 250 ), but this week we have had several with exactly the problem described above.

If anyone has any thoughts please reply back.
