We are seeing high read latency in our Cisco Hyperflex system and we are not able to pinpoint where exactly the high latency is coming from. How can I find exactly whether it is specific VM or datastore etc....

You can check locally on the esxi hosts with esxtop. Here is a KB about the usage of esxtop:
