For anyone who wants to know we found a little "bug" in the Windows Installer service.
When you install an application into an appstack that has it's own update server your windows installer service will fail to start and thus will fail to install applications because it cannot access the installer service.
We found out that both Skype and Adobe Professional had this issue because they both have their own Update service.
The command sc delete <servicename> should do the trick.
Strange thing is that it only seems to be an issue with services. Adobe Reader has a Run key but this doesn't seem to be an issue for the Installer service.
