Using Fail over SQL clustering or MSCS, only negates VMware HA for the two(or more) MSCS VMs. When you think about how MSCS acts in a fail over situation, you would essentially be duplicating efforts if you had VMware HA power on the failed node/VM on the remaining host. You can do mirroring, but still understand, that in a failover VMware HA will restart the other VM on a remaining host, thus duplicating what you've achieved with mirroring.
The best option, I figure, is to enable MSCS for the 2-4 SQL VMs, and use VMware HA for the rest (web heads and the like). Be sure to setup a DRS rule to keep the SQL nodes apart, just in case

Because yes as you said deploying MSCS on top of the VMware HA is too much hassle and complicated, that is why I have decided not to go ahead with it after reading this post.
