Here is my issue... I have 6 LUNs fo 400GB each assigned in the following order
LUN1 --> CTRLA
LUN2 --> CTRLB
LUN3 --> CTRLA
LUN4 --> CTRLB
LUN5 --> CTRLA
LUN6 --> CTRLB
On the array side, all are showing on CTRLB. Below is the mpath output and I need to figure out how to set each correctly so that 3 LUNs go to hba1 and 3 LUNs go to hba2.

From below output, you have your LUNs separated to each controller, but they are the reverse of what you intended. The mapth output contradicts what you have from your array. You are also using MRU, so I'm not sure if there were some kind of controller failover, but according to mpath, you are going out different paths on the ESX side.
Lun 1: Active on CtrlB
Lun 2: Active on CtrlA
Lun 3: Active on CtrlB
Lun 4: Active on CtrlA
Lun 5: Active on CtrlB
Lun 6: Active on CtrlA
