With version 5 can the vCenter server have Windows server 2008 R2 or should the requirements for version 4 still be used?

Either both support Windows 2008 R2.
If you are starting fresh with vCenter I highly recommend the Appliance (which is Linux based) for vCenter.. much easier, no install, and better performance.

We have already purchased the VMware vSphere 5 Standard Acceleration Kit. So, my question is can a preconfigured appliance be added to this to automate VMware setup? I should also add that we have our own SQL 2008 server so the datastore can be placed on that server.
