We have two Equallogic 4000s in a group and three ESXi servers attached to them via a dedicated storage network. The ESXi servers have the essentials plus licensing with HA enabled. I have a VM that is an Exchange 2007 server. It has 5 vmdks attached to it. I want to move one of them to a different data store. It is the vmdk that houses the Exchange 2007 application install. I want the rest of the vmdks to remain in the datastores they currently reside in. How can I do this move so that I don't destroy the Exchange 2007 application install?

You have to power-off the VM, then use migrate / change datastore / advanced.
Unfortunately the Essential Plus edition does not have the SVMotion license, so you cannot do with the VM live.

If the destination datastore has a vmdk with the same name already can I safely assume that vCenter will handle this gracefully causing no issues with the VM?

Try to avoid this situation... I never tried...
The storage migration will create a folder with the VM name with the vmdk inside.
