How have you added this user into the hosts is it through the VI client or by SSH? Also what does your script do as the unix shutdown command does not communicate anything with the hypervisor. Typing in shutdown into a script is essentially like pulling the plug on a host and if vm's still reside on that host will trigger an HA event.
