I am unable to join secondary vRA appliance in vRA cluster in distributed deployment.

Um, ok. But what about your environment? It looks like you're using the installer wizard to join this second node, correct? What does your load balancer configuration look like? What is the architecture here of the vRA stack? Once again, need more details.

NSX loadbalancer pool is enabled with master node and other nodes are disabled in NSX loadbalancer pool.

If you haven't yet joined the second and third nodes, don't put them in the pool yet. But I need to see how you're attempting to add that node. It's at installation time?

2nd and 3rd nodes are added to the pool and disabled while installing. Should i remove them from pool and try?

i am using initial setup wizard to do the distributed deployment.

Then you need to take nodes 2 and 3 out of the pool until they've been clustered. Follow the load balancing guide on vRA for more information.
