We got a new SAN in Place and unable to move VM to new luns (cold migration)

I'd recommend you double check the new storage's configuration, to make sure the LUNs are properly created and presented (with correct permissions) to the ESXi hosts. Are you able to manually create a folder on the new datastore using the Datastore Browser?

what files are in the existing datastore?
I had a similar issue when the vmx files got corrupted and deleted.
While troubleshooting we deleted Dell luns in vmware ESX,
However 3 vm's which have moved sucessfully are now in new SAN and missing in vmware.
Is there a tool or another way, like I can mount that lun to a linux machines and get those Vm's files?
If I am trying to add in vmware, its asking to format with vmfs and that would kill those 3 machines.
Take a look at http://kb.vmware.com/kb/1015986 to find out whether the LUN is detected as a snapshot LUN and whether it's possible to force mount it from the command line.
