Controlled Shut-Down

What is the correct procedure to shut down the vCenter Server when Heartbeat is installed?

We are performing a complete shut down of the infrastructure because of a Power-related activity in the datacenter, so we need to understand the order in which the nodes and services are to be stopped and brought back up.

In the vCenter Server Heartbeat console, go to stop applications.

Ok.. and then? should I stop the secondary node from the console before or after stopping applications? Should I shut down the primary node from the Heartbeat console as well?

And when bringing them up, should I start both nodes from the vSphere client? Should I go to start applications, or will they be started automatically?

You can stop and shutdown the secondary node if that's what you want. When you go to stop applications on the active node, it does just that. When bringing the active node up, you will need to "start applications" if you didn't reboot. If you reboot, I think it automatically brings the vCenter services up.
