Howdy,
I'm trying to set up an alert based on a log file, but the log file in question logs events across multiple lines, separating events with a blank line. I've tried setting up patterns to match an entire entry, but it looks like there's an assumption in the log tracking plugins that each interesting entry is contained within a single line. Am I overlooking something, or is this an inherent limitation?

Yes, our log tracking assumes a single line per "event". Sounds like you may need to consider a custom plugin that pre-parses the log in question.
