The values are correct. I'm sharing my IE 7 ThinApp that you can rebuild and test it.
On the ThinApp 5 build, please disable Wow64 by adding semicolon (;) at the beginning of the line. Rebuild the package by executing build.bat, delete any existing sandbox and test again.

Have you tried registering multiple entry points by using the below command: thinreg.exe /a ThinAppPath\*.exe
The error is because you are capturing a 64 bit application (Java) that was not supported until 4.7.3. Please use the latest ThinApp 5 version that supports packaging 64 bit applications.
Looks like the folder path exceeds 255 characters. Try saving the ThinApp Project files on a shorter path, say C:\ArcGIS

Please try the below steps: 1. Open the package.ini and look for the .dat file section under General Purpose Parameters. This section starts with [filename.dat] 2. Copy the below two lines from this section and paste them under the new file section that you want as the data container ReadOnlyData=Package.ro.tvr MetaDataContainerOnly=1 3. Delete the .dat file section 4. Search for the line Source=filename.dat, you will see that in many places under every file. Replace the value with the name of the new file everywhere 5. Rebuild the package by running build.bat If there are any difficulties, please upload the package.ini and i can do this for you.

All you need to do is download the files by clicking the link and run the build.bat file to generate the EXE under the bin folder. Make sure you do it on the machine where ThinApp is installed.

Copying from ThinApp User Guide: Compressing a package in the capture process decreases the size of an executable package but does not affect MSI packages. Compression can reduce the on‐disk storage requirement by 50 percent but slows the application performance when ThinApp uncompresses initial blocks that start the application. VMware does not recommend compression for test builds because compression increases the build time.

If not, copy the file manually and rebuild the package.

ThinApp does not support capturing 64 bit applications on 64 bit OS. Could you try capturing SPSS on Windows 7 32 bit VM please.
