You might have solved this problem  but still I thought to respond. One way is to upgrade VMFS 3 to VMFS 5: This option does not delete your data from earlier VMFS3. but you may not get all the features from VMFS 5 when you upgrade from VMFS 3. Second way is to back up all data to other datastore. Say other VMFS 5 DS. then delete VMFS 3 DS & create newly VMFS 5. This option will let you leverage all the enhanced features from VMFS 5. Choose based on your requirement. Let me know if you want to now more details on VMFS 3 and VMFS 5 feature set perspective.
