Looks like the help is misleading. For a non-persistent Pool, you should be able to split Replica and OS disk (Linked clone). To check, create a small pool with 1-2 desktops to see if it's working. You can specify OS and Replica for the 'usage' value.

You can use "Update-AutomaticPool" powershell cmdlet to update all the Pool with the new template. Have a script to do it for all the 40+ Pools. When you update a template, all the desktops in the Pool will not get  updated. If the Pool is edited and pointed to a new template, only the  newly provisioning desktops will use this template. You need to delete all the desktops and re-provision the Pools. Or, You need to use third party softwares to update your desktops. You can think of using linked clone pools if it fits your requirement.

Did you View Agent in the vCenter Managed Virtual Machine? First, install the View Agent in the virtual machine. Assign a static IP address or specify that an IP address is assigned by a DHCP server. Set the preferred and alternate DNS server addresses to your Active Directory server address. Add VM to AD Domain. Refer page#93 for creating manual pool. http://pubs.vmware.com/view-50/topic/com.vmware.ICbase/PDF/view-50-administration.pdf It also lists the steps required to prepare View Agent. Thanks, Uday
What's new in View 4.6 can be found at https://www.vmware.com/support/view46/doc/view-46-release-notes.html
You can just install Security Server and worry about the upgrade later. While upgrading you can follow the steps mentioned in the upgrade guide https://www.vmware.com/pdf/view-46-upgrades.pdf

Installation Requirements for View Transfer Server You must install View Transfer Server as a Windows application in a virtual machine that meets specific requirements. 1. It must be managed by the same vCenter Server instance as the local desktops that it will manage. 2. It does not have to be part of a domain. 3. It must use a static IP address.
Refer page#8 'Supported Operating Systems for View Connection Server' on http://pubs.vmware.com/view-50/topic/com.vmware.ICbase/PDF/view-50-installation.pdf

What is VMview and View Manager, is it like the Vcenter I use for the Hosts and VM guests? Ans: VMware View is an enterprise‐class virtual desktop manager that securely connects authorized users to centralized virtual desktops. It enables system administrators to rapidly provision desktops and control user access. For more details refer http://www.vmware.com/pdf/viewmanager_intro.pdf

Is it Windows Server 2003 32‑bit Enterprise SP2? Note: The View Transfer Server software cannot coexist on the same virtual machine with any other View Manager software component, including View Connection Server. You must configure the virtual machine that hosts View Transfer Server with an LSI Logic Parallel SCSI controller. You cannot use a SAS or VMware paravirtual controller.
Upgrade View composer if you are upgrading to vSphere 4.1 Refer the View Component Compatibility Matrix in http://www.vmware.com/pdf/view-46-upgrades.pdf
