If I need 3 different combinations of IE7 and JRE (different JRE versions) is it possible to create 3 single (IE and JRE in same package) packages with IE7 and a version of JRE and have each different combination launched with specific URLs from the native IE9 browser?
I have been reading about packing IE7 and AppLinking, howerver, is it not simpler to create 3 single packages of both IE7 and a version of JRE?

Yes, it is possible to create three packages including IE7 and different JRE versions.
Then you need to ThinApp ThinDirect plugin which is used to define URLs which will be opened by virtualized packages.

Are you saying that ThinDirect should be ThinApped as well or is this just a typo?
Do you think this is the best way forward or should I be AppLinking a single IE7 into various JRE packages?

ThinDirect should not be virtualized. ThinDirect is a plugin that needs to be installed on end customer's PCs.
I would NOT use AppLinking. I would create three virtualized packages and implement ThinDirect on end customer's PCs.

Do you think I should be fully isolating these IE7 + JRE packages. These apps only provide a simple interface into a web app...

If you need to isolate three IE7.0 with different JRE versions then I would preffer to do so.

It depends on setting of isolation mode for registry keys and directories:
Full
Modification to virtual elements fo to the sandbox
System elements cannot be read or modified
New elements will be created in the sandbox
Merged

Modification to system elements fo to the system
New elements will be created in the system
WriteCopy
