Does anyone know which registry flag inside Windows(2k or 2k3) gets set when you check this box inside the Guest on VMware tools option? I ask because we are looking at way of scripting this setting to change multiple VM's at once instead of logging into each VM, opening VMware tools, and then checking the box.

In my experience, using NTP instead of the guest time sync option gives better results especially for time sensitive software. More information about time keeping available here: http://www.vmware.com/pdf/vmware_timekeeping.pdf
I believe the recommended method is still to allow Windows to manage time for guests.
We do the following:
1. Windows Guests > Domain controller (PDC Emulator) > internal NTP server > external NTP server
2. Linux Guests >Synchronize Guest time with host.
3. ESX hosts > Internal NTP server > external NTP server
4. Domain Contoller (PDC Emulator) > internal NTP server
