I have an expired perpetual Essentials license running 5.5.x servers and I wish to purchase 6.5.x Essentials license.
Can I run both 5.5 and 6.5 from the same upgrade vCenter console?

I'm not sure whether I understand your question correctly.
If it is about interoperability, then yes, vCenter 6.5 can manage ESXi 5.5 hosts.
