An application profile consists of what you want to happen at different layers of the OSI model.  For example you could have a simple TCP application profile that is then used on a virtual server and port 80.  HTTP traffic will pass but the Load Balance function will be limited to the L4 data and below.  Alternatively you could have an application profile that is HTTP (which is TCP and normally on port 80), and this profile will let you manipulate HTTP headers, insert cookies, and perform content switching.  Application Profiles = the amount of protocol level processing you want to use.  A virtual server combines the application profile, IP address, port, default pool and any potential application rules you may want to use.
