Is NSX compatible with leaf spine topology using Cisco FabricPath.

Yes - there are a number of NSX deployments on FabricPath. As long as the physical network meets the VXLAN requirement for a 1600 byte MTU there are no compatibility issues.

The first thing you should do on a 5K, 6K, 7K, 9K is configure the QOS to allow 9K frames.

Why this is not the default , would be a great question.
