Enabling time machine backup will by default backup every file and folder present in your hard disk. This includes Virtual Machines as well.

To exclude a Virtual Machine ( Windows 8 or ubuntu ) from being backed up in time machine refer to steps mentioned in following article.

VMware KB: Excluding the Virtual Machines folder from being backed up by Time Machine

Best way to backup VM is to manually copy the Virtual Machine bundle. If you choose to do so, ensure to keep the backup copy updated as well to avoid too much data loss when you restore it.

Time machine is unreliable for backing up virtual machines.  You should shut it down and manually copy it to a backup drive via finder or a cloning program like Carbon Copy Cloner.  I would suggest excluding the VM from time machine, as it chews up disk space for no useful purpose.
