Upgrading ESX 3.5 to ESXi 4.1 on a local datastore with hypervisor and VMs on the same disk

Guys,

I want to upgrade out ESX 3.x servers to ESXi 4.1

I understand there is no supported upgrade path between ESX and ESXi, therefore I will reinstall the OS from CD.

However what will happen to the VMFS volume? I.e. the hypervisor and the VMs are stored on the same virtual disk, will installing ESXi over the top of ESX wipe out all my VMs?

yes. If you have only one virtual disk, virtual machines will be lost. the ideal is you take these machines the local hard disk to reinstall.
If  you have two raids, you can just install the raid for the installation  and correct the information of another raid, will stay in place without  it being deleted
