I just installed ESX 3.5 U3 on a standalone server with local storage. After booting the system a strange error message is displayed on the console:

Any clue what this means?

Yes. What this is indicating is that the vml. path identifier for a VMFS volume on that host has changed from what was previously known and the uuid read from the VMFS volume is a known uuid to the ESX host.
The default action is to treat this as a potential snapshot LUN to prevent volume corruption.
Can you see all the VMFS stores on that server or is one missing?
Is it just base 3.5 U3 or did you apply the patches to it also?
