I understand we can set up a vm running under an ESX host and use tools such as i/o meter to test san performances. To avoid any possible Windows OS factor, VMkernel layer....etc Is there any way to test the SAN performance directly from the ESX server?

You can't remove the the vmkernel layer from anything - its always there - its is the OS.
Additionally, the array is never really being used unless its by a VM requesting data...
So....why would you want to test the array in a vacuum (not that thats even possible)?

I meant to ask if it's possible to test san performance from just the vmkernel...is it?
you can try FTP big files to ESX servers or copy big files from one LUN to another to clock the time taken.
Run esxtop to see stats on disks

Not really, because even the service console has some limits on it.
There are some very basic tests, but even those wont push the kernel to its limits. Better to spinup a few VMs have have each one push the storage.
