Start SetupCapture and let it do the prescan. When SetupCapture prompts you to install your application, do the steps you normally do to install (so go to the webpage etc.) When you're done do the postscan. On the Entry Points page, check "Show debugging entry points". Select "iexplore.exe". Then continue on with SetupCapture. After the build, you'll get an iexplore.exe in the bin directory, that's the ThinApp executable you'll use. Launch it and browse to your internal webpage, it should launch the app.

Well, you said the app installed .NET 1.1 and .NET 1.1 SP1. This means they will be captured too. If the app doesn't actually install .NET itself, but does depend on it, then you'll have to install .NET yourself after you do the prescan.
