upgrading view 5 agent

I'm planning to migrate View 4.6 to View 5 this week while vSphere only upgraded to 4.1 update 2 since this version is the only version 4.1 that is compatible wih View 5.

So my question is: Can I upgrade manually View Agent 2.6 to 2.7 on each Windows 7 desktop in a pool? This is because each desktop are using persistent disk. So each desktop have different applications installed

If the desktops are full desktops then you can manually install the agent but if the desktops are linked clones then the agent update needs to be done on the parent and then the pool recomposed.

I'm using linked-clones so this means that each desktop that had custom installed applications are going to lose them? Any way around this?

Yeah, you can turn each linked clone into a full desktop using this KB, http://kb.vmware.com/kb/1026753.   You will not be able to keep them as linked clones and update without losing the installed apps.  What you have is a design flaw for your clones as the only way for them to retain installed applications native with View is to have them installed into the parent image or to use application virtulization like thinapp to deploy the applications to the clone.

Is there any PowerCLI script to automate the VMware View Agent upgrade from version 4.6 to Version 5 in Full Desktops?

No the agent is a part of the Guest OS, powerCLI is primarily used for making CLI changes to View itself (IE changing an entitlement).
