I run the desktop side of our environment so i'll try and give you as much as i know. We are currently Running 2.1 on the Server. The 2.0 Agent is installed on the VMs. When we upgraded VC from 2 to 2.5 VDM no longer customize's all of our desktops. About 30% never get shut back down to go through the customize process.
The reason we run 2.0 agent is because in 2.1 i could no longer parse the log for the client name. We map our printers based off of this.
