vApp Best Practices

I understand what vApp is, I also know how to create one. I have read the admin guide on the topic. But what is lacking in all of this is a clearer understanding of WHY.

Why do I set it up and configure it one way vs another? What are the recommendations and best practices for allocating the CPU and resources to a vAPP. What are the caveats, the gotchas etc...

I have searched vmware and the net for anything conclusive on this and can't find anything. I create a vApp with the default settings just to test. I moved one server into to the app and then as soon as I went to move the second server in, I promptly got a message stating that the CPU resource shares for the server are much higher than the virtual machines's in the resource pool. With its current share settings, this virtual machine will be entitled to 96% of the CPU resources in the pool. Are you sure you want to do this?

So what does that mean and why/what can i do to resolve that?
