The data would be managed by the VM Windows server.

Should not be a problem, as long as ESXi recognize a RAID controller and is able to see connected disks you can either attached RAW device to VM with Win2008 or create VMFS and add second VMDK disk to virtual machine

That's my problem, the ESXi does not support my controllers. Must ESXi needs to support the controller? I was hoping to avoid that problem over the Windows server. For the Win Server i have drivers.

Can I operate permanently with VMware Workstation important applications, such as a Windows server. Quite often there are bugs or limitations that prevent a sustainable productive use.
well, I wouldn't use Workstation in production environment, maybe for single low utilized server as a temporary solution but definitely not as a main virtualization platform
BTW. what is your RAID controller model ? maybe it is possible to download drivers and inject them into ESXi5 iso or maybe it is supported by ESXi4 ?
My Raid Controller is the 3Ware 9590SE, on ESXi 4 is the Controller Supported. But i want use the newest Version from ESXi.

I recommend stay with ESXi4, just apply newest patches and you should be good

Try to download ESXi 4.1 U1 (not ESX), download Update Pack 2 for ESXi4 and update your server, don't forget about request a free license for ESXi4 because trial period is only for 60 days
