How many license codes can I use per install of ESXi 4.0.

It should only be one - if you have added license features you will need to regenrate a new license file -

If this is the Free version of ESXi then you can use the license for as many hosts as you were granted when you initiated the initial download. If you need to increase that log in again to download and increase the Host count.

Is there a way I can make the License use more then one pyhsical processor or am I allowed to only use 1 physical processor per license with 1 to 6 cores per processor?

There is no limit on the number of processors in the free version of ESXi.
