I've been digging for the answer to this for a little bit now. If I back up a VM that has a LUN attached via iSCSI will the LUN also be backed up? It is mounted inside server 2012 as the "D:" drive. Thanks!

No it will not. VDP or any other backup tool you use to backup VMs (using the VMware API) will backup only the vmdk disks.
