Although the program is great for some optimizations. Some important features are switched off even though they need.

For I would like to restore the correct funtionality of Windows7 Aero. How can I do that?

You need to start the Themes service and set it to Automatic startup type if you want Aero to be active.

Not quite sure if this is the best forum to post the question but hey

I would suggest creating your own template with the optimization tool. So you can run it just before sealing the machine. Just copy a default one and start tinkering about with it. They are mostly just registry settings.
