We are about to upgrade our UEM 9.1 environment to 9.8. I do believe the below mentioned is the upgrade order
1) Upgrade UEM agent in desktops and RDS hosts
2) Upgrade Management console
3) Replace Admx file
My concern is when we copy the new admx files will it keep the old configuration or I have to perform the configuration again.

That is indeed the correct upgrade order, and there's no need to configure your Group Policy settings again.

We completed the upgrade successfully but when the new agents were applied
Horizon 7.8
App volumes 2.17
UEM 9.8
When the user logs in they gets stuck in Welcome screen for ever . Just would like to check if you have seen the same previously.

That does not ring any bells w.r.t. known issues. Does UEM run? Is there anything in the log file? What happens if you disable UEM for a particular user as per https://kb.vmware.com/s/article/2138928?
The correct order for the agents are:
Per KB 2118048
VM Tools
Horizon Agent
UEM Agent
App Volumes Agent (always last)
Did you also perform an upgrade of App Volumes or only UEM?
I have seen problems after upgrading App Volumes from 2.14 to 2.18 especially when writeable volumes are being used.
