we are trying to migrate an existing Windows Vcenter Server 6.5 to the VMware vCenter Server Appliance 6.5.
The migration assistant does not support this operation, is there a manual way through CLI to migrate from Windows to Appliance in Version 6.5 or any other recommended way?

Not at this time. It would have to be a manual build out and use things like PowerCLI to move objects and such.
So you can have a windows server with 6.5 on it, you don't have to go to an appliance at this time?
You can install vCenter 6.5 on Windows still, yes, but since it is not long for this Earth, why would you?
How long for this earth is the window 6.5 version?
The 6.5 version isn't going anywhere but the platform itself is. If you read the article it states that the next major release will not support Windows at all. So, you're going to have to get off Windows at some point, and since none of the new features are going into Windows any more, why not make that now? My recommendation is to migrate to the appliance unless you have a very, very specific reason or company policy that strictly prohibits that. Otherwise, there's no reason not to go with the appliance.
