I believe that the shifting focus away from unity windows was a result of a compiz setting (general/focus & raise behavior/focus prevention level). It had been set to low. Now that I changed it to high the problem seems to be solved. Sorry to give the VMware team a potential red herring. Just adding this note to help others if they find the same issue.
