If I've configured my vMA for active directory authentication I assumed I'd be ok to login and run scripts / commands etc on the ESX/ESXi hosts which are added as targets, but what if the ESXi hosts have lockdown mode enabled?
I've not tried it so I'm looking for someone who has.
Will I still be able to use my AD accounts to run the scripts etc or will lockdown mode stop this?
Also, I use my vMA as a syslog server, are there any issues with this?

So no ESXi lockdown mode for me then, far too disruptive.
You could use legacy (ESXi 4.0) lockdown mode - http://kb.vmware.com/kb/1017628.
