ThinApp 90 Day Evalution

I am using ThinApp 90 Day Evalution to package applications...

Does this mean that after 90 days the packaged applications will not work?

If so, can I purchase a license to extend the 90 days or do I need to repackage the applicaitons with the new license?

That is correct, packages that you build with your evaluation license will refuse to run after the evaluation license expires.

If you purchase a license, you won't have to recapture everything, but you will have to rebuild the packages (running build.bat). Alternatively, you can use the "relink" utility to update the license.
